Legends clash in "Godzilla vs. Kong" as two mythical rivals square off in a dramatic fight for the destiny of the Earth. Kong and his guards go on a risky trip in search of his rightful home, and they are accompanied by Jia, a little orphaned girl with whom he has developed an unbreakable and profound attachment. However, they find themselves unintentionally in the way of an infuriated Godzilla, who is wreaking havoc around the globe. The epic battle between the two titans, sparked by unknown powers, is merely the beginning of the mystery that lurks deep under the Earth's core.

As of 2024, Godzilla and Kong are the only Titans still alive on the planet, five years after Godzilla beat his extraterrestrial adversary Ghidorah. Because to a storm induced by Ghidorah, the climate of Skull Island has become unstable, prompting Monarch to keep Kong within a structure that resembles the island's ecology.

When Jia pays a visit to Kong and offers him a toy, the Titan, knowing that he is stuck within the biodome, discovers this and tosses a tree at it.

Nathan recommends using Kong as their navigator to get them to the energy source since Skull Island can no longer contain him (because Kong has grown too large). When Nathan persuades her, Ilene decides to help stop Godzilla's rampage and find Kong a new home.

However, when Godzilla is stunned by depth charges, the combat is split up, allowing Kong to surface for air and re-engage the fight.

Nathan, seeing no other choice, determines that the crew should instead shut off all of the ships' power in order to fool Godzilla into believing that he has destroyed them and Kong has been beaten, which they finally succeed in doing. Godzilla looks about at the shattered fleet with a puzzled expression on his face and then swims away, certain that he has triumphed. As a result of realizing that Godzilla may resurface if the ships are reactivated, the survivors adjust their plans and instead fly Kong to a Hollow Earth entrance point in Antarctica, the location where Ghidorah was first frozen. Jia reveals to Kong that his house is via the front door, but that he is apprehensive about going through it.

During this time, Madison and Josh come into Bernie, who recognizes Madison as Mark's daughter and decides to assist them with their inquiry since they suspect Apex was involved in Godzilla's shift in behavior. With Bernie's help, they infiltrate the devastated Apex facility, only to discover that the "eye" Bernie had mentioned before is no longer there. As they investigate a mysterious facility deep down, the gang is mistakenly imprisoned inside and carried via an underground conduit to Hong Kong in an antigravity transport vehicle transporting Skullcrawler eggs.

In that location, the three disembark and find themselves inside a vast dark chamber, where they come across Apex's ultimate weapon, "Mechagodzilla" a mechanized counterpart of Godzilla controlled by Dr. Ishiro Serizawa's son, Walter's chief technology officer Ren Serizawa, who is also Walter's chief technology officer. As soon as Mechagodzilla is launched, Walter releases a gigantic adult Skullcrawler designated "Number 10" into the chamber in order to put the mecha's might against the Titans to the ultimate test. Madison, Josh, and Bernie are on the brink of being attacked by the Skullcrawler when it is captured and detained by Mechagodzilla, who uses a tremendous red energy beam to slice the Skullcrawler in two, enabling Madison, Josh, and Bernie to take refuge in a tiny hatch. However, because to the restrictions of the power source, the test is cut short when the mecha shuts down immediately after the conclusion of the exam.

A similar habitat to Skull Island exists within the Hollow Earth. They are assaulted by two Warbats, one of which destroys one of the HEAVs while exploring the area. Kong saves the party by killing the first Warbat and swinging its carcass onto the second, which staggers it, but it recovers and constricts itself around him, causing him to fall. Prior to suffocating Kong, Nathan's team's HEAV attacked the Warbat, allowing Kong to escape and pummel the monster to death before munching on its intestines.

Sensing Kong's presence in the Hollow Earth, Godzilla drills an atomic breath shaft into the environment, causing the temple to collapse. Kong and Nathan's team fight off a flock of Hellhawks while Maia and her team try to flee in their HEAV, only for Kong to grab it on their way out and, despite Maia attempting to shoot him in order to escape, he instantly crushes the aircraft in his hand after peeking inside to make sure that Jia, Ilene and Nathan aren't in there, killing Maia and her personnel inside.

It is shown that Kong and Godzilla have both regained consciousness and are able to stand on their own two feet. Kong throws a construction crane into a building, distracting Godzilla to the point he ambushes him from above and places the Titan in a chokehold intending to strangle him, only for Godzilla to break free and unleash his full fury against Kong, eventually dislocating his left arm, slashing Kong with his claws and even stomping on his chest twice, despite Kong trying to force Godzilla off of him by punching his wounded thigh. With Kong trapped and held down, Godzilla unleashes an angry roar of defiance, but Kong remains defiant in the face of defeat.

So amazed by Kong's strength and skill, Godzilla spares his life before walking away, leaving him alive but gravely damaged.

First, Kong observes Godzilla fight with its mechanical counterpart, then Jia convinces him that Godzilla isn't truly his opponent. After seeing Godzilla being overrun by the Mechagodzilla, Jia tells Kong that the robot is in fact the "real" adversary, not Godzilla, and he believes her. While repairing his dislocated limb, Kong eventually accepts Godzilla's offer to aid and put aside his feelings of resentment before going into fight.

Mechagodzilla is hit by a crimson energy beam, which Kong climbs on top of and deflects into the air, saving Godzilla's life. Godzilla aids Kong in his struggle against Mechagodzilla after learning that Kong saved his life and that he is not a foe to be fought against.

The two Titans work together to stem the tide, but the robot proves to be more powerful than their combined force and defeats them. Kong reclaims his axe, which he had lost during his previous encounter with Godzilla, and strikes numerous hits on Mechagodzilla, but his weapon, having lost its charge, is worthless against the robot, which tries to kill Kong with its tail drill. All appears lost for Kong and Godzilla, while Bernie, recognizing he and the others have no choice but to drink, takes out a flask of bourbon and suggests they all have a drink. Josh, on the other hand, takes the flask from Bernie's grip and short-circuits Mechagodzilla's controls by dumping the contents of the drink all over the control panel, causing Mechagodzilla to halt for a brief while, allowing Godzilla and Kong to regroup and reclaim the upper hand.

The atomic breath of Godzilla strikes Kong's clutching his axe, supercharging it and allowing Kong to dismember Mechagodzilla limb from limb and pull its head off before holding up his trophy and taking a break.

Madison reconnects with Mark and introduces him to Josh and Bernie, who are delighted to see him and invite him onto his program to talk about the Monarch facility in Roswell. Godzilla appears out of nowhere, causing Kong to grab his axe and continue the fight. Godzilla does not attack Kong, instead staring him down. Kong lowers his axe, putting an end to the conflict between his and Godzilla's species. Godzilla and Kong are now on an equal footing, and Godzilla returns to the water calmly, with Kong and the rest of the audience looking on.

Monarch has built an observation station in the Hollow Earth at some point in the future. Ilene, Nathan, and Jia observe Kong as he walks down the street one morning. Kong jumps atop a cliff, pounds his chest, and roars, proclaiming himself king of the Hollow Earth and enthusiastically accepting it as his new home and kingdom after signing "home" to Jia.
